Mulder is charming because his jokes and jabs aren't self indulgent. He doesn't tease Scully for peer validation or to feed his ego, he does it to get a reaction from her.
I don't think his character was written to be funny, but he is funny to Scully. He's plenty attractive and gets enough attention to be obnoxious about it, but he isn't. He's an oxford graduate and could take this stance of intellectual superiority, but he doesn't.
He values Scully's opinion from day one. He listens, he checks in with her, he gages her reaction. And that's endlessly more appealing to see than an arrogant and self assured playboy male lead. He's not a romantic hero but he also is.

OK THIS IS IT, new hyperfixation unlocked
just started the X-Files after years of Pop Culture osmosis, parody, references and memes
But holy shit did none of you prepare me for the pathetic wet cat rizz of Fox Mulder. Puppy dog eyes every other scene. He loses every stand off with every other government agent, military op, co-worker he bumps into. Sassy little quips in between getting his ass kicked and the puppy dog eyes. he's deeply traumatized. he has no social life. he never knows whats going on. he's one of the smartest people in any room he's in and knows more than most what's going on.
This guy is just sopping wet vibes, desperate need to believe, and love for Scully. Character of all time.

Finally have the time to watch the entirety of The X-Files starting with the pilot and in the first season they were really not subtle at all? Like how on earth could people possibly think they were meant to just be platonic co-workers? Even as a kid I thought they were married and rewatching this as an adult I realize it wasn’t even subtext or anything — those two wanted to bone so bad like damn it was right there.

"What happened to the dog?" // "Dog gone. Dog gone. Doggone." // "Yeah, I got it. ... Mulder, I don't have to tell you how absolutely and completely wrong that seems. I mean, they were found dead in a locked cage, right? [Yeah.] Two grown men? [Mm-hmm.] You're not going to tell me that a dog did this." // "A bad dog."

I think it’s a crime that the only time Mulder and Scully saw UFOs together was ep 2. They deserved to see something fantastic and wondrous and looming together and then to take each other’s hand about it :)

The X-Files • Blood
“Why would they intentionally create a populace that destroys itself?
Fear. It’s the oldest tool of power. If you’re distracted by fear of those around you, it keeps you from seeing the actions of those above.”

I don’t think I’ve ever seen a better chemistry between two actors, they’re so natural with each other it makes it so easy to ship Mulder and Scully
